When I add a latte with a flavor shot to my POS the register provides a discount without me asking. So it looks like this +(80) (80). Its taking the charge back off? Can't seem to find the issue.

I'm wondering if you have an automatic discount set up. Check here:
Dashboard -> Items & Services -> Items -> Discounts
Check all your discounts here to see if there's a Discount Rule set up to automatically discount the item. In your discount list, look for any of them that have something listed in the Options column, those usually are the ones that have auto discounts configured.
If it's not that, does this happen with every drink that uses the flavor shot modifier or just your latte? What happens if you create another item that uses that modifier group?
