Can I unsync Square from Quickbooks and Square still work the same?

I'd like to unsync Square from Quickbooks and enter fees manually since we use more than one card accepting app. If I do that, will Square still work the same short of recording itself into Quickbooks?

Yep, Square Point of Sale will process card payments and log transactions in reporting as usual. For more details on how to view your sales activity, have a look here: Summaries and Reports from the Online Dashboard.

This would be done from Quickbook's end.

I googled it and found it on their Support Center here.

I am having problems with Square deposits coming in from my bank account into Quickbooks and also coming in directly from Square. So there are two of the same transactions and it's a pain when reconciling at the end of the month. How do I unsync Square and Quickbooks?
