Payroll Tax Over-payment

Is anyone else having over-payment issues with payroll taxes? I was hoping having square automatically pay and file reports would be a breeze. I just found out I have over paid over a combined $3000 in Employer Withholding and UI Tax.
My UI rate in square matches my letter on file. What other aspects can I adjust to make sure my payments are closer to what they need to be?
....I'm headed off to go check other Federal tax payments to see if I'm due a refund....
