Is there a way to customize the order confirmation emails?

I need to take information from our order confirmation receipt email and parse it for use in our proprietary software. In order to do this I need the confirmation email to contain specific data. is there a way to customize that email?

Also, is there a way to see a sample of what an order confirmation email looks like?

What type of data would you need to add? It is possible to add some text to the emails, but you wouldn't be able to add additional fields or rearrange the order in which the information appears.
