Square invoices are considered online payments so you need to enable Afterpay for online payments in the dashboard under 'Accounts & settings / Business Information / Payment Methods'

Once you've enabled this, then when you edit your invoice template (Payments/Invoices/Settings/Invoices/<Template> Afterpay will be listed as a payment method that you can enable.
